When you say going through a rough spell - what do you mean and which part of the cycle - what are the symptoms of "rough"?
Unfortunately HRT will not mean that you feel perfect and 100% all the time - I mean I have rough days or even a rough few days. At this time of year there are bugs about and it could be nothing at all to do with the HRT. Keep a symptoms diary and see if there is a pattern - otherwise try to do something to distract yourself from how you feel. Do you work part-time/full-time? If not try to do something eg volunteering or take-up an absorbing hobby if you can go for lots of walks to try to lift your mood - if this is what you mean by "rough".
If you are still peri-menopausal and therefore still ovulating from time to time, then your own progesterone levels will rise and fall and can contribute to pms - theoretically you should notice changes in oestrogen so much as the HRT should keep this on a bit more of an even keel.
